Ok, klingt nach einem Bug. Was sind denn deine Quelldateien? Versuchst du, aus einem anderen .mkv zu muxen, oder aus externen Untertiteln wie SRT oder VobSubs? Und poste bitte mal die komplette Kommandozeile (im aktuellen Build unter "Muxing -> Show the command line" zu finden).

also 2 quelldateien, die eine ein mkv mit einer h264-videospur, einer ac3-audiospur und einer ASS-subtitlespur. die zweite ein stereo-oggvorbis-track.

Uff das ging ja mal schnell! Eins plus mit Sternchen!!
habs grad mal ausprobiert, funzt bei mir. 
Man stelle sich mal vor man kauft ein kommerzielles Programm und findet einen solchen - naja ist eigentlich übertrieben - bug. wie lange würde es wohl dauern bis von deren support überhaupt mal einer sich drum kümmert, geschweige denn eine gefixte version verfügbar ist? unter einer woche bestimmt nicht, wenn sie nicht sogar sagen ist halt so muss man mit leben..
Vielen Dank für deine Mühe, auch dafür dass es diese tools überhaupt gibt.

Hello users,
I've released a new version of MKVToolNix, v2.2.0. It contains major bug fixes (a lot of crashes with should be gone) and a couple of new features.
